Yeah, the MTA strike will make everyone's life more difficult :\
I don't know where exactly you live, but I'd highly suggest using the Chinatown buses should you need to do some cross-borough traveling. The Manhattan to Queens ones are only $2.50, and I'm guessing the Manhattan to Brooklyn ones should be the same price or lower, not much more than a subway ride.
I've never used the Chinatown buses, so I wouldn't know where to start, but I'll certainly look into it. They might be a good idea even without the strike since the express bus is $5.
Check out this article (http://www.thevillager.com/villager_97/whatsdriversthechinatown.html) from the Villager back in March 2005. It talks about the interborough van lines and indicates a few Brooklyn and Manhattan locations that might be useful.
